Most of my beads and pearls are in clear stacking lidded boxes - some like shoeboxes, some large trays, and some with small compartments. I hate to tell you how many I have.
I use gem jars to gather beads and findings for a project and I lay them out with pearl strands on a tea tray covered with a flocked foam pad. The covered gem jars help keep spillage to a minimum. Then I cover it all with a towel so the tabbies don't bite everything when I'm not around. No matter how organized I think I am, I always end up looking for glue or a certain tool that has gone astray. If you saw how much stuff I have crammed into the room, you would understand.
